According to the Einstein relation, the self-diffusion coefficient D can be computed by using the equation below:
D = 1 6 lim t → ∞ d dt <MSD>
in which <MSD> is the averaged mean square displacement.
In order to calculate D, we will 1) Graph the averaged MSD over time using ptraj and gnuplot, 2) Find the slope of the graph, and finally 3) Plug the information into the equation to get D.
